It's easier to feel sympathetic to Sasuke because you started the story here, after all the terrible things of the past have already occurred, and when he is so determined to make up for them. Additionally, everyone in the story (except Naruto) hates him for what he's done, so we know he's getting punished for it. For even Itachi of all people to be so disgusted with him that he's cut him out of his life, that's big.
And then there's Naruto...to be honest with you, he doesn't seem all that stable himself. (His response to the call from Gaara was especially sad.) But I think that's very realistic though, because what other kind of person would want to stay with Sasuke but someone who is somewhat codependent? Naruto was an orphan and Sasuke had something of a messed up childhood because Itachi was always working, so they identify with each other. In the end, they are all each other has got.
